Confusion is an excellent state of mind for a writer. if you're a new writer, being confused will make you think that there is something wrong with you or the piece you're working on.
There's not. :-)
The key to confusion is to write yourself out of it.
You'll find your own ways around confusion, and the more you do this, the more you'll realise that your confusion means that you're on the track of something good.
Here are a couple of ideas:
* in your journal, start a sentence with "What I don't understand is ___________" and write for five minutes;
* or, start a sentence with "What the reader needs to know is_____________" and write for five minutes.
